In Excel, I created a system for creating ePubs from messy Quark, PDF, and other content.  The steps are as follows.

1. Copy the text from the source program and into Notepad++
2. Do TextFX | TextFXEdit | ReWrap text to (clipboard or 72) width
3. Copy text into workbook
4. Create chapter meta-data tags in separate sheet of workbook
5. Place start chapter tags before each chapter (program will use these tags to create separate chapter HTML files)
6. Format the text using custom format macros
7. Generate the OPS, NXC and chapter files (VBA macros)
8. Create command batch file that will zip up all files into ePub format

Obviously, this system is not completely automated, but it automates about as much of the work as possibly while still giving a book an ePub format that will render well is all readers.  It even has a function for creating HTML tables out of table text.
